I use Adobe Premiere Elements for this. You should be able to get an older version on Ebay pretty cheap.
Premiere Elements is a good all around solution. I think now they are on version 3. I own version 1 and it has a lot of problems encoding larger projects.
I mainly use it for editing. I use TMPG Encoder for encoding (to DVD complint MPEG and Dolby Digital Sound). Now Premiere Elements supports Dolby Digital too, but the encoder still isn't that great. I then master my DVD's with "GUI for DVDAuthor" since it supports multiple language tracks. I did one DVD of my Peru Trip and I narrated the Photo Shows (I recorded the sounds with Audacity). So in theory I can narrate in German and English and have 3 different tracks (2 narrated, 1 music).
You can do basic editing with VirtualDUB (freeware) or even with TMPG if your main purpose is encoding and you just want to cut out some ads. VirtualDUB excels when it comes to digitally restoring video, since they have an open filter system and tons of free plugins. Maybe you can find a filter to put a logo IN a video. I know they have filters to REMOVE logos from videos.
